Not every roof leak starts with the roof surface
Many leaks are water-management problems. Gutters, valleys and flashings are meant to direct water away from vulnerable edges and junctions.
When those parts fail, water can enter even if most of the roof surface looks sound.

Leaves, silt and storm debris can stop water moving freely. During heavy rain, water can back up under roof edges, into eaves or behind fascia.
If leaks appear during heavy downpours but not light rain, overflow or backflow may be part of the issue.
Wall, skylight and chimney flashing
Flashing failures around walls, skylights, vents and chimneys can let wind-driven rain enter at junctions.
Old sealant, poor laps, movement and corrosion can all contribute.
